What is included
- Sample clustering checked before any test is run; replicates that do not group together are flagged, not ignored.
- Covariates (batch, sex, donor, timepoint) modelled rather than hoped away.
- Differential expression with DESeq2 / edgeR / limma-voom as the design requires.
- Enrichment with the background set stated, because an unstated background makes enrichment meaningless.
- A biological sanity check on every project — a known effect that must be recovered.
